Has Andy Murray ever beaten Rafael Nadal?

Yes, Murray has beaten Nadal 5 times altogether (though Nadal has beaten him 13 times, so there isn't much doubt who is the overall winner). The last time Murray beat Nadal beat Nadal was in the final of the Japan Open in October 2011. It was a really decisive win too, in straight sets at 3-6, 6-2, 6-0. This made Murray the first British male player ever to win the Japan Open, and also gave him his 21st victory in an almost unbroken run.

Murray managed two wins over his rival in 2010 - in Canada and Australia) but probably his most high profile success was in the US Open in 2008. Murray's latest disappointment was losing to David Ferrer in the 2012 French Open in the quarter finals, but he is now getting ready for Wimbledon.
